I don't think it's crossfire because I have the same issue with just one of them as well. I did not have this problem with my two 3870's which I'm thinking about putting back in but man what a drag... 
It could be a heat issue.. I'm thinking about buying a small fan and ghetto installing it by the graphics to help the airflow. There's very little room between the first card and the second card and the first card is 10c hotter on idle and load because of it.
I was playing Crysis Warhead earlier for 15 minutes and I quit because I figured it would freeze soon anyways and to also check the temp and my gpu and it was 90c. I have it set to have my fan speed at 100% when it gets 90c and above. And the fan control does work, my pc gets much louder when I'm gaming because of it. Windows seems fine. I haven't noticed any freezing or rebooting (YET anyways). Seems to only happen when gaming.
I just installed and ran 3dmark06 and I think I'm getting lower scores then I should be too. First time I ran the test, my computer reboot on Graphics Test #2... My fsb was @ 1.35v and mch was @ 1.425v. I dropped my fsb down to 1.275v and rose mch to 1.45v and ran the test again. It completed but I got a score of 18843, everything at default settings.
And DualCpuUser... What vcards do you have? When I had my radeon 3870's, my pc was stable with fsb @ 1.25v and mch @ 1.35v.
