i'm an ME not an EE but i've always connected neg to the ground of a molex cause the voltage is coming from the psu not the case but i do know what you mean about variance between the 2 readings. i just checked the 12v line on my psu and using the molex as ground got 12.06v and using the case as ground got 12.03v
