The issue is not that Apple is protecting their patents but that the patents in question are too vague, far reaching, obvious, and/or ill-defined. All of the major corporations send in huge amounts of requests for patents on things that should not be, knowing that many should not be patentable, so that they have bargaining chips with the other corporations.
Also is generally not common for patent issues to actually go to court, as they are extremely unpredictable, and those required to make judgments seldom have any capacity to understand the issues. The most obvious purpose, to me, would intimidation, due to the extremely high cost of the legal fees.
