So asus boards have the same issue and apparently it gets fixed by changing PCIE freq but not in my case or probably GAP35-DQ6's case. I cant get back full PCIEX16 even when I change PCIE freq to 101-110-105-115-120
I have a bit of interesting info here. The gigabyte forum rep wich I talked about earlier had to say this about the PCIE issue:
So P35 chipset does have problem with any MCH voltage higher than +0.2I talked this with our RD, yes this will have this issue in p35 chipset MCH Voltage limited .
sometimes when over MCH Voltage: more than 0.2v, your system can even search no VGA card. we suggest you can just +0.2v for overclock. if you want overclock more, you can over Voltage for cpu, ram..., it will be better.
