Go to "PC Health Status" in BIOS. Change your settings for "Smart FAN Control Method" to, perhaps, "Disable".

I had the same problem with my 120mm fans for my Scythe Ninja cooler. Starts voltage too low. There are some settings in the GigaByte utils like EasyTune to set voltage amounts and thresholds.
Trikoid put the CPU fan back on the CPU header. The fan is set to AUTO throttle in the BIOS. Until the heatsink heats up the fan will not spin on the p965 or the P35 Gigabyte based motherboards. It takes about 20-45 seconds for the fan to start spinning initially. And if you happen to have a very cool CPU it may even stop and start off and on depending on the temperature. And that is with the retail heatsink. With some crazier solutions you may have some issues with starting voltage.

Since I am running a quad core at 3.2Ghz I don't have that perticular problem. : ) Plenty of heat being generated here....
