F5 and F6 bios run my pci-e slot in x1 mode at 400fsb and above. My 8800 gts just loves this and rewards me with below the teens framerates in my games.
Upgrade to F6 using @bios enable the options Clear DMI and clear PnP?
Go into the BIOS on the next boot and choose "load Optimized defaults"
F10 to save.
Let it post and detect all the hardware.
If you do not want to go to windows hit F12 and stick a memtest CD in the DVD and choose that to boot from.
Reboot
Change your settings to what you want. Make sure that the PCIe bus is set to 100Mhz!
Post and enter windows........
Then recheck if the PCIe slot is going X1

Got it solved, simply increasing the NB voltage did the trick. Can someone else test this?, use 400fsb no nb voltage increase check x16 slot mode with cpu-z or everest.

Same issue here, PCI-E @ 1x when FSB is 400 or more, none of the tips works (voltage, clearing, defaults...) it's defiantly a bug :s
I will look into this when I get my RMA P35-DQ6 back...

when I set Gmch over 0,200 the system start (in fact I listen the windows' jingle star) but the vga doesn't send any signal (all black)
than this I must do a clear cmos

Someone please check your c:\windows\Options\CABS folder for a file named _desktop.ini. I did a McAfee Virusscan and it says it is from the W32/HLLP.Philis.ini virus. It is the remnants of the virus and the file inside has a date of 2007/3/27.
I installed the OS, and checked, there is no _desktop.ini file
Then I installed the drivers from the Gigabyte CD, tweaked some settings, and the _desktop.ini file is there.
It is from one of the drivers, or on the gigabyte disk, and the virus infected the disk on 2007/3/27. They cleaned it, but the file is a trace of the infection.
At this point, I suspect it it nothing more than a False Positive. But I would like someone to confirm they have this file without the virus. Thanks

I just came to ask what I did to my bios, my 8800ultra is giving me 4500 in 3dmark6 instead of 13,500 as before, found pcie is at 1x instead of 16x, looks like i am not the only one. I guess its when I updated my bios from F4. Geesh, took me forever to figure out why my game was running so choppy. I will send tech support an email as well.

^ Did you try rebooting and check if PCI-E will stick at 16x? Because If I do the same it's indeed 16x, but once I reboot, it's back to 1x again :s
Just rebooted 3x, still each time I am in 16x. I have F6 Bios, with Robust Graphics booster on fast, Performance on turbo, pcie 105, and pcie overvoltage +0.05. Dont know if any of those other settings matter.
I did try Pcie 100 and gives me 1x, 101 causes double boot and resets my overclock settings back to default in fact it wont boot up with 101 with OC, but 105 with +0.05 and I am stable on 16x. Since Lestat said to try 101, 105, 110, and +1 and +2, perhaps every system may need slightly different settings to keep it from kicking back to 1x? Or maybe different settings depending on FSB?, I am at 426x9

Might be why my 2900 was acting up, oh well I already RMA'd it...
cpu-z 1.40 says the revision of my P35-S3 is 02, but on the Gigabyte site it's said the 2nd revision will come soon... how to find my revision out?
