So, first off let me apologize for a small oversight, I can put only the jmicron into AHCI mode (this wasnt the case before... I flashed my bios just a few days ago.)

Problem remains... the drive doesnt hotswap, and while having the jmicron in AHCI mode, I loose all the IDE controllers... Both my dvd burners (samsung 18x PATA, 1 hooked up to the ICH7R IDE controller, the other in the jmicron one) are non-operational.
So, you're using the ICH7R for your 2 internally connected HDDs, and you've installed windows with the ICH7R Controller Mode set to "IDE" ( @ IDE Configuration @ BIOS main page ). Ok then

And when you set ONLY the Jmicron ( under Onboard Devices ) controller mode to AHCI you lose BOTH ( ? ) Optical drives, even the one connected on the PATA Controlled by ICH7R ?
That's weird, and shouldn't happen at all.

Do the following:
Set Jmicron to IDE mode again, get into Windows, go to Device Manager, and uninstall the Jmicron controller.
Shutdown, and get into BIOS, and set the Jmicron to AHCI.
Boot into Windows, and install the Jmicron controller drivers again ( use the latest ones from Jmicron's website ).

Do you still lose the dvd-/+rw on the ICH7R ?

And last but not least, which BIOS version are you using ?
