I have exactly the same issue with my P5E3 and a GTX 280
The issue has also been reproduced with a Zotac GTX 285 and a Palit 285 on the P5E3 and P5E3 Premium Motherboard. It seems to be an ASUS specific issue as it cannot be reproduced on a Gigabyte P45 based motherboard.
ASUS support have so far not got back to be and I have filed a request weeks ago.
People on the ASUS Maximus Formula Forums have also got this issue too. Seems for whatever reason ASUS intel based motherboard + Forceware 190+ = PCI-E 1.1

Are you two using the last bios?

If not, give it a try.

Well, I am using the latest BIOS for the P5E3 which is 1502 BETA the issue still remains
Apparently ravens I have heard on the ASUS forums that the Rampage Forumla does not have the issue and that people who have modded their board to the Rampage Formula by a BIOS flash no longer have the issue
There is a heated Discussion here on the ASUS forums initially people were saying it was an nVidia driver issue, until it was pointed out that the issue only seems to occur on a plethora of ASUS based X38 and X48 motherobards. One user (Zerocool) reported that he never had this issue... but he was using the Rampage Mod which is detailed here
I hope this solves the issue for you.
Sadly the P5E3 cannot be modded into anything so I just have to sit it out and hope ASUS release a BIOS to fix this issue!

    Hi ravens
I received an e-mail from ASUS support, which forwarded an e-mail from nVidia confirming that this issue is indeed a BIOS bug or bug in the X38 chipset.

Gen2 has been disabled on X38 for quite some time now, since around last year April to be exact. The reason behind this is due to a bug in X38 and the new SBIOS from Intel still shows problem. So our decision is to disable gen2 on X38
I have e-mailed ASUS back requesting for this issue to be resolved as the X38 is advertised as a PCI-E 2.0 chipset and we all purchased PCI-E 2.0 boards etc.

The big 3 (nVidia, ASUS and Intel) are working together on this.

A solution may have to come from Asus. Also no problem here with:
    Gig MA 790X UD4P - GTX 275 or
    Gig EP45 UD3L (P45) - GTX 260

Unfortunately this is a BIOS issue which effects all ASUS X38 and X48 motherboards. I have passed this information onto ASUS and they have not as of yet provided a fix.
With thanks to members of this forum I was able to pass on screenshots of Intel DX38BT and Intel DX48BT2 motherboards running perfectly using PCI-E 2.0 to ASUS. There is even a document on Intel's site stating the nature of the BIOS and the BIOS revisions ( revision 2000 onwards) for their DX38BT and DX48BT2 the nature of the fix.

This is the Intel BIOS fix
Fixed issue where SMBIOS System Slot structures mismatch for PCIe

    Express Gen2 slots
Sadly ASUS have yet to implement this fix, FYI Intel applied this fix back in July 2009!!!

Is this true? I have a Maximus and will glady flash over to the Rampage if it fixes the issue.
