Try updating your UEFI to 2.0, your issue is a known one but I forget which board it showed up on first. Updating the UEFI will probably fix your problem.

2500K
Xai mouse
Sometimes it takes 1-20 seconds for USB devices to get connected. The Xai problem with legacy USB is also present so I've turned legacy off. Extreme4 seems to have a fix for the Xai problem, any word on future updates for Pro3?
Another problem is when using offset mode and overclocking. Let's say I put +0.005V there to get 1.37 vcore under prime/linx load. Under lighter load, like games, it can drop down to 1.24-1.28 V, and sooner or later there's a lock-up due to too low vcore. Because of this I have to use fixed voltage for now.
The problem with the disappearing LLC setting needs fixing as well (when auto vcore is not used).
I've made a note of those issues and will inform my contacts, without that board myself to test its difficult to prescribe solutions. It would be useful to know which USB devices can take up to 20 seconds to connect.

Yes for P67 PRO3 a bios with LLC will be very nice.
With 2.0 latest bios the LLC option is activ only on stock settings or stock cpu voltage.
It dissapears under overclocking.
Also the board could work better with memory.
I speak about PSC memory chips based not Elpida.
I have some memory Mach Xtreme ArmorX 1600 CL7-7-7-21 1.65v 2*2GB kit PSC chips which can work in Asus or Gigabyte at 2133 CL 7-9-7-21 but on Asrock don't boot, only at 8-9-8-21.
And they need a little more voltage than on other boards, some 0.03v more.
Here is also what i succeseded with P67 PRO3 and a very bad chip(4.5ghz 1.35v, 4.8ghz 1.46v)...

We all suspected EJ168 had a design flaw, the new controllers migh add a few extra USB3 ports but I suspect thats a mask and the real reason for the new controllers is to fix the flaw EJ168 has/had.

I've had a couple of isolated freeze-ups with UEFI 2.0 during boot (sits at the UEFI screen, requiring a hard reset); but it's rare...
Is your system OCd? If not I'd suggest roll back to UEFI 1.9 or try UEFI 2.1E.

No overclock, so I'm not sure where those freeze-ups came from. I'm a little hesitant to try the newer or older UEFIs as--for some reason--have had a bad crash that cripples Windows on boot up at the Win logo swirl (right after flashing the UEFI). I've tried clearing the CMOS, etc. beforehand as advised and no longer use Marvell SATA drivers, but it doesn't seem to make any difference. Reinstalling Windows always clears the error though.
As reinstalling Windows always seems to resolve your problem its very possible your HDD is going bad or you have a bad cable attached. At the very least I would consider performing a low level format on your HDD (google it) and replacing the power and SATA cables attached to your devices as well as replacing the cables your PSU is using (assuming its a modular PSU that is).
