I had a Perc4E in an Ultra-D in the second PCI-E slot when I ran that board and it ran great.

I have just changed boards to the LP LT P35 T2R and my Perc4E card is doing just fine in the 2nd x16 slot running at 4x.

I run an Adaptec 5805 with 6x WDC Caviar RE2-GP 1TB drives in RAID-6 on an Asus Z7S WS without problems at all. The controller sits in the first pci-e x16 slot (which is not usable for a full length graphics card though) but works in the second pcie-x16 and the pcie-x8 slot as well.
As mentioned by jcool above: Its an Intel i5400 'Seaburg' chipset and dual-socket 771 XEON.
