A wafer is cut from a large cylinder of polysilicon. The cylinder of silicon is grown by lowering a seed crystal into molten polysilicon and then drawing it up while rotating the vat of molten silicon. This naturally results in a cylinder. If we were to cut it into squares, it would add cost since it would add an expensive machining step.
