I would go with having them in the 5.25" bay.

I'm against your airflow project. It's agains law of physics.....
In the top of case should be outlet of hot air (hot air goes up) nad in the bottom or lover parts should be air intake. That's a better solution IMO.

I tried two types of power
    · ENERMAX REVOLUTION85 + ERV1050EWT
    · OCZ Z Series 1000W OCZZ1000
However, ENERMAX REV is 180m / m in size, so I did not want to 160m / m of OCZ chose

Looking good! I was wondering how to fit two rads in that box and this has given me some great ideas. Awesome job with the modifications, very clean.

I guess that mobo will be also watercooled. So then it produces much less hot air (radiation) then only AC mobo. The difference will not be much different 2-3*C.
The best will be to try both solutions while checking temps.

In my case i got intake in the bottom and air outlet in the top and it works.

And I'm not used to fill the hole mesh cable to the back panel, but Eternal Hot air to dissipate it is important for me.
