We've tried hard to incorporate all of the latest technologies, including dual core and hyperthreading. If you are not running ScienceMark 2.0 with at least hyperthreading, give it a try. Also, our 64-bit optimizations help Intel EM64T processors as much as they do the Athlon 64. Give it a shot =)

Have you optimized Primordia for SSE3 as some upcoming AMD CPU's will also feature SSE3. I don't think Mol. Dyn. will benefit from SSE3, correct me if I'm wrong, just like to know anyway.

Primordia is optimized for Hyperthreading and SSE2. It does not take advantage of SSE3 as of yet. I haven't fully evaluated whether there would be a noticable speed-up there as of yet, but there are some small areas where it could benefit.
The new compiler we use for the 64-bit version of sciencemark comes from the Platform SDK RC2 for Win64 systems, which is based on the "Whidbey 2005" MSVC code.
MolDyn won't benefit from SSE3 unfortunately, as there are no applicable situations where we could take advantage of it. Intel pretty much covered everything that we needed to do with SSE2 instructions.
BLAS will in the future take advantage of SSE3 as the horizontal components of those instructions will help us nicely. We are working on a complete overhaul of the BLAS area.
Some things we've identified that can be optimized:
AES can be optimized for hyperthreading/dual core. I anticipate extreme speedups once established.
BLAS optimized for Intel and AMD vendor libraries.
Primordia - more hyperthreading/dual core opportunities.

I guess the scores are normal except the Cipher which is too fast compared too your other scores. Did you get final verison? It has an automatic bench all option. Is better if we all run that again.
