You are aware that those CPU and CPU OPT fan headers share the same control value, you won't be able to use different ramps for pump and fans if that is what you were looking for.

Those are PWM controlled pumps, you need to connect them both to channel 4 using a PWM splitter cable and set output mode of that channel to PWM.
I don't think it's even possible to stop MCP35X by PWM signal if power is coming from Molex connector. If pump doesn't see any kind of PWM signal it goes to full speed and with a low PWM signal it...

I sometimes have the same problem. If that happens I close Aquasuite and put system to sleep mode. After wake up Aquasuite always works.

Have you set Cpu Smart Fan mode to PWM in Pc Health status screen of bios. Auto setting probably won't work.

If you are using a Gigabyte board then settings are a bit different since they use ITE Super-I/O chips, it's probably something starting with IT8(xxxx) and name of control mode is now Software...
