Shutting down PSU is best done by Taking the Wall Power Cable Out . Because the Mobo gets +5V at standby. I'm not talking about a quick On/Off.
The reason for doing that is to let Capacitors Discharge, So one should let the system recover overnight.
My opinion is that the mechanism of Auto Cold Reboot that happens after changing hardware setting in the BIOS , is problematic, and among others, causes the x1 PCI-E issue. It seems the proccess is not well timed, causing perhaps the PCI-E to be undervolted and to default to x1.
Perhaps changing BIOS settings one reboot by one reboot would help in ?
