no matter what i set it to, fraps will not record anything over 640x480.
yes i have the full version.

What version do you use ?
I have here 2.5.5. and it only allows recording half-size and full-size. I guess you checked that field.

Total shot in the dark here, but try disabling the second display if you have one, even if it's not being used.
