I'm using a Thermaltake Shark, which has a removeable motherboard tray. http://www.overclockercafe.com/Reviews/cases/Tt_Shark/pics/1017.jpg
I'm using an ASUS A8N-SLI Deluxe Motherboard, which only fits onto the tray one way. However, when it fits, it goes over the edge of the tray a little. When I put it in, the tray can't be secured, because the motherboard hits the wall.
Please, any suggestions other than "buy a new case/motherboard?"

Aaahh, Termaltake ..... :slapass:
Well, the only thing I can think of is to mod your case.
Cut all the edges of the tray and if it hits the drive bays, cut it too.
Use a dremel and/or a drill to cut the aluminum.
Make sure to clean up all the metal particles so it doesnt land on the motherboard and causes a short circuit.
Also remember to use safety googles, gloves, and a beathing mask so no particles pinch on your skin or get on your eyes or in your mouth or nose

Can you post a pic of the board installed on the tray?
It sounds weird that a normal ATX board wouldn't fit in a standard ATX case. Unless the ASUS board is a bit wider than the other boards.
According to ASUS site, the board would be 30,5 x 24,5 cm.

Stop using a case, you save money and get better performance.

if you want to keep both your going ot have to mod the tray as stated above...shouldn't be too hard.
