Flashing mobo BIOS using Winflash question.

There is an option in Winflash to clear the CMOS and it is reccomended that it is checked. After the flash, do I still have to go in and manually change the CMOS jumper on the mobo to clear it if I had it originally checked in Winflash?

Would the correct way to flash using Winflash still be:
enter bios -> load optimised defaults -> y->save -> winflash -> power up -> enter bios -> load optimised defaults -> now configure your bios?
