Well i got a Neo2 (NF3 250 939) yesterday and just got around to running 3d tests on it.
Every piece of software that reads agp speed and video clocks is showing agp/0x and n/a on the card clocks.
I did a winxp pro install that had sp2 final slipstreamed which has worked fine on all my other computers.
Then installed nvidia chipset drivers and audio/lan/video. I've never had this problem before... even on via's...lol
I have tried reinstalling dx9.0c/nforce/video without any improvment..
My 3d01 score seems to be around 1k lower than it should be with nasty losses in '03 and '05.
Any help or suggestions would be appreciated.

first, did you try the smart gart feature? check bios to check if agp 3.0 is disabled for some reason, see if anythings odd in there, if smart gart can't change agp rate reinstall drivers, or try newer ones, dl the 5.10's from nvidia site. try setting optimised defaults in bios and seeing if that has an effect.

If none of that works, and i assume teh 9700 pro has been fine before now, then more than likely something chipset is borked and you'll have the experience of applying for an rma, which is oh so much fun( at least in uk, us stores are too nice about rma'ing)
