The USB ports at the back of my mobo are not working at all in windows, as are the ones I have attached to the mobo from my case (plugged in right). Here is a great example:

I plugged my little optical mouse in and restarted. During bootup and post, all before the windows startup, the mouse brightens up when it senses movement, then dims, then brightens with movement, then dims, perfectly fine just like it is supposed to do (all USB ports work before windows bootup).

THEN instantly when entering the windows bootup screen with the green loading bar that scrolls across, all power is cut from the mouse and it dies. I plugged and replugged it in windows and a very fast split-second flash results and then nothing at all. No flash drives work either, nothing works. My PS2 ports are functioning fine, as are my LAN ports. It is all the damn USB ports that are not working at all.

I am running 2x36GB raptors in RAID0. Maybe I have to activate something in the BIOS (besides setting SATA to RAID)
It seems like when the hard drive takes over, it cannot access the USB ports or something, or maybe a corrupt windows installation?

I had the same problem as you are describing on a whole bunch of our computers at work. All of them came in booted up fine, then as soon as they went to windows, the usb ports went dead.

The solution for us was we found out that the drivers for the USB went to poo, so we had to download new drivers from the net.

After downloading the drivers, installing them, and a complete shutdown and reboot - the usb ports worked fine. That might be what you want to look at.

You can check the status of the usb ports in the "Device Manager" under "System Properties".
