Long story short will it effect it in anyway whatsoever like on the back of the mobo? Just making sure that the glue and the material the mobos made out of wont react for some reason

No, it's perfectly fine. Out of curiosity, what are you using it for?

My current CPU cooler has a back plate well during a month period or so between school and being too busy to build this rig I forgot that the back plate had a sticky stuff on it to stick it to the back of the mobo. So for later install I wouldn't have to completely removed the mobo from my case. Well the sticky stuff dried off, so later I installed it without it sticking. But I think my CM 690 case has a cooling opening right at the CPU area where the back pannel is. So Hypothetically I could possibly paperclip some superglue in there to keep it stuck to the mobo so I can remove the Cooler and install it again withought having to completely remove the mobo from the case and reinstall everything. Hope that made sense it's kinda late.

using super glue is kinda permanent for that... see if you can use duct tape or something

yep a bit of double adhesive tape will do nicely, imagine if you have to RMA the board for some reason... when you tear of the glue it might leave some permanent damage... result : maybe no RMA...
