How does 3DMark calculate the score? Is it relative to the settings (resolution, aa, etc.). If not, are there any specific settings when you compare to others?
Also, I'm looking for a piece of software for measuring CPU, and graphics card temperature. Any help to point me in the right direction would be much appreciated.
A combination. Try this, run bench, put some numbers in and it should give you the right approx. values for total score. It'll show show roughly what counts most.

2k6 score is based on chipset, MB, RAM, GFX and CPU to some extent. Obviously GFX matters most.
And yep the resolution, OS, OS tweaks and IQ settings do matter.
You can only really compare two very similar/same runs with one thing different accurately. ;)
